They make polishing kits for acrylic. All of the major sponsors carry them. You will have to lover the water level to have a dry area (I think).

The Scratch Removal Kits do work nicely. They take some elbow grease (the deeper the scratch, the more work... of course). If you use inside your tank while full of water, do not use the final "polish" (liquid) that comes with the Kit. When you do empty the tank at a later date, you will notice a slight fuzzy spot from your sanding, and at that time you can worry about polishing it out. You won't notice that fuzzy spot while you have water in your tank.
