I've removed all the bio balls in my sump (previous fish only) and currently that section is empty. The section is in darkened plastic so it receives no light, and currently I have a bag of nitrate remover in there, but I really hate cleaning that section out....

My question is... should I put the bio balls back? Why/Why not? Or put some live rock in there? This is a wet/dry sump area.

I would just make sure you have plenty of live rock in main display and put nothing in that chamber, if it is a pain to clean. Even live rock will shed, so maybe that would be a good spot for your skimmer.
 
Do you have a skimmer? Could make a great skimmer compartment, media reactor, refugium...etc. I would pass on the LR as it will collect detrius. Like said previously keep it in your tank : ) Besides its to expensive to keep down there.
