Anybody have this stuff in the main tank? I was thinking of throwing some into my reef to lower the nitrates a little.

I don't have any in my main tank but I suppose you could. It would be better in a refugium. Unlike most algae's this stuff can easily be moved or removed so you could put it in main tank. I would be concerned about it laying on some livestock or pluging up some pumps or drains though.

Some people build a box for it to sit in like out of egg crate so flow can still flow through

I would put it in a refugium with a DSB.
