I have four baffles. Starting on the skimmer side I have one baffle that the skimmed water flows over and into a chamber that holds carbon or polyfilters or anything else I need. The second baffle is the outer wall of the chamber and the inner wall of the refugium. There are five holes drilled in the refugium wall for cross current. the skimmer compartment is 6" and the chamber is about 3". Both of the baffles are sealed at the bottom, and the second baffle is about 1" shorter than the first.

The refugium is 12" and there is an identical baffle to the other refugium baffle except there are only three holes for cross current. The last baffle creates a 1" chamber and is raised above the tank bottom by 1 1/2" The return chamber is also 6".

The skimmed water flows over the skimmer baffle and over the first and second refugium baffles, then down and under the last baffle to the return. This design has successfully dissipated all micro bubbles.
 
Fijikid, Sorry for not coming back to this thread. But looking from your image above, maybe it would help if you will be able to remove the top portion of that acrylic tank so you will have a bigger elbow room to work on. So if it is 16 high maybe 15 1/5 inch high less the top portion. A lot of people here already did that approach and since you are not going to fill that up with water, you dont have to worry about the support. Maybe you can just add a lateral support from front to back made out of acrylic.

Also you need to to consider what kind of equipment you are planning on using. Example what or how big of a skimmer are you planning on using. Are you also going to use those monstrous filter socks? how about auto top off system that you are going to use? And also you need to know how much turn over rate in terms of gph you are going to use for your return pump. This will dictate the design and number of your baffles to reduce micro bubbles.
