I am currently using a Little Giant 3MDQSC as a return pump from my sump. As I will be changing stands soon, I don't think I will have room for an external pump anymore, requiring me to use an internal pump.

Do underwater pumps really add that much heat to the tank? Is there a significant noise difference? Does anyone have a recommendation of one to purchase that produces the same output as my Little Giant? (650 gph)

Take a look at a Ehiem 1262. Nice pump for a return. I used one for a return when my sump was under the tank. my sump has now moved out to the garage so it's now used to supply my chiller. Been running strong for 1-1/2 have now with no issues.
 
I just upgraded to the Eheim 1262 myself, it is great so far, very quite & low low heat if any.
