IMO, the best way to get rid of them is exactly the way you are Kelan. There are also certain butterfly fishes, that munch the little guys, and they are rather effective, but in your case with the size tank, you are going about it the right way. JMHO

BTW, a Kalkwasser paste also kills what you can see, but if you got aiptasia, chances are you aren't gonna see em all, that is why the natural way is best.
 
I agree with Charlie. I tried the lemon juice and aiptasia x and kalk paste. It worked well for the individual ones you actually targeted, but the ones you dont see or can not get to will continue producing more and more and more!!!! After cleaning a mass of them out of my overflow, I ended up getting I believe three peppermint shrimp and have not seen one aiptasia since. I haven't seen the shrimp in that tank for a while now either.

You will see them more often in your tank and they will be a fun critter to have.
 
I had a Copperband Butterfly that did the same thing for me in my 270 a couple of years ago. He started really slowly and I never saw him going after them. But I started keeping track of a few & the aiptasia were disappearing. After a couple of weeks I think they were making him mad...he'd just go in & start chewing on them....he'd shake his head (getting stung?) and just did not let it go until that aiptasia was gone....then he'd go find another. Fun to watch.

Based on your past tense, I am guessing you no longer have the butterfly. Has your aiptasia returned?

No I do not have him, I think the green Brittle Starfish got him before I removed it. I did acquire a Vagabond Butterfly that had been a 'good fish' in another reef setup, and he has done well in my tank. Takes a nip at corals once in a while, but there are no Aiptasia visible in the display. I think there is one in the fuge. If I could just train him to eat hair algae.... :)

I have polyps missing out of the birdsnest and green milli, then today I watched my peppermint pick polyps off the birdsnest.
