These little guys are only in my refugium right now, are they gonna be a problem down the road. I think there is a wrasse that may be able to take care of them, but which one????

The little guys are not in the display, but I have a Lubbocki wrasse in there that may be taking care of them, is that possible?

They love nutrients and are one of the thousands of natural cleaners, I wouldn't worry about em.
If they get out of hand, Salifort flatworm exit works well.
Not all spotted mandarins eat them, I had two different sized and sexed ones and they wouldn't touch em.

I have the availability of isolating the refugium, but, there is also a goby shrimp pair and 2 percs in there. Do you think That FE would effect either one?

Red Planaria are a nuisance, but don't create a problem unless their population gets so high that the cover corals, blocking out light. Also, once they reach a high population, killing them off becomes more problematic because they become toxic when they die. Because of this, IF you use something like Salifert Flatworm exit, it's important to remove as many as possible before treating and then again afterwards. Siphoning them out with an airline tube seems to work pretty well. I've had a population of them in my 75 once and they seemed to dwindle away with extra water changes and increased flow. Though I probably had help with a 6 Lined Wrasse that I have as well. Your Wrasse is a Zooplanktonvore, so should help out as well!!
