Well since you’ve had so much activity in the tank I would keep up on the water changes and run the skimmer richer on the mix. I know it’s hard to describe colors for settings but I would try and go for filling the cup every 2 days. It will be lighter but also remove more stuff from the tank quicker rather then waiting for it to build up in the skimmer chamber and spurting into the cup once in a while. Also if your not you should try to run some activated carbon.
 
You have been given a lot of good advice. Ammonia, and Nitrite should always be zero. If they rise at all you do not have enough of a biological filter breaking down ammonia and nitrite to nitrate.

Anything dead and organic you put in your tank will break down finally into nitrate.

Skim a little more and carbon is good to remove many doc's and chemicals the corals and other animals release.

Water changes help but cannot keep up with the biological process with organic input into the tank. If you have ever cycled a tank you will see a biological balance is the only thing that will end the process.
